If you don't see the icon in the tray for the graphical version, the program is not running. When it is running, the icon will stay down there, but the program will take a back seat to anything else that needs to use the computer's processor. One way you can see this in action is to open your task manager. The exact way to do this depends on your operating system. The most common ways are to right click on your menu bar and select the task manager option or to hit CTRL-ALT-DEL once (and only once or else you'll reboot!) and pick the task manager option. Once it's open, click on the processes tab and then click on the CPU column once or twice until it's sorted descending (0s on the bottom, higher numbers on the top). The FahCore__.exe is the folding process. The CPU usage will be high when the computer is not otherwise being used (it will show as 50-100%, depending on your setup). When you're running other programs actively, you'll see that number scale back. Try it out, and you can see it in action.
